Can the Child Nutrition Director keep the "Food Safety Checklist for New Workers" for employees who are substitutes?

Yes, the completed form can be filed in the Central Office with the Child Nutrition Director as long as this is noted on the table that is on page 2 in 2-6: Monitoring and Record keeping of the NC School HACCP Plan.
